Select Compression Options… from the EAC menu.
Open External Compression tab.
Check Use external program for compression
Change Parameter passing scheme to User Defined Encoder
Set file extension to .flac
Type full path to flac.exe or use Browse… to locate it
Change Additional command line options to
With EAC 1.0 beta 1 or older:
-8 -T "artist=%a" -T "title=%t" -T "album=%g" -T "date=%y" -T "tracknumber=%n" -T "genre=%m" %s
With EAC 1.0 beta 2 or newer:

Bit rate selection only affects display of estimated file size. Selecting highest value in the list is closest to truth with FLAC
Check Delete WAV after compression
Uncheck Add ID3 tag
Check Check for external programs return code
Select Offset tab.
Uncheck Use Offset Correction for encoding and decoding.
